Note that the QuickTime Export facility in After Effects Pro is limited to RGB[A] 8b output, even if the project is set to 16 bits/channel. For higher-precision RGB[A] sources or for any Y'CbCr[A] sources, you should instead use After Effects Pro's Rendering Queue, to avoid degrading the image.
